Update on the great poop mystery: No recurrence for 24 hours. Yay! Based on the inputs I got yesterday, I'm going with the theory the problem was caused by stress regarding schedule and routine. New focus in the house is to make sure she is happy with scheduled meals, snacks and auto-feeder. Restarted Cisipride after 24 hour pause.
